We've found that running successful space battles is all about the setup and lead-in.
Some characters are just not built to contribute to space battles in an engaging way if they are all crammed onboard the same space transport, and their players aren't likely to enjoy being the shield recharge dude the whole time.
So we include things like boarding parties to be repelled or led by the characters; or putting them in charge of ordering/directing friendly space forces in a command role. Depending on the situation, they could all be flying their own transports or fighters.
We just ran one where some of the players had to board a derelict starship, getting it back running while disabling it's security droids. Meanwhile the rest of the players had to fight off pirates and intercept boarding pods. Once it was up and running they had to fight their way out of the debris field and jump to safety. The players onboard the derelict and the team's transport had to man the guns and choose between firing on pirates who were attacking the ship, or firing on the debris to make it easier for the pilot to navigate out without collision.
